Just about any of the Shin Megami Tensei games, INCLUDING the free MMORPG.

Both Parasite Eve games (although the second, being a cheap knockoff of the Resident Evil engine, drops much of the RPG elements of the game and ends up being not even remotely as awesome as the first).

Battle Moon Wars (and its parent series, Super Robot Wars, and all its spinoffs).

Those are all I can think of off the top of my head.

Astro Boy on the GBA let you put points into various power ups 'n stuff if I remember right. The cool part about that game was how all of the abilities were useful. You had your little laser thing which was great for clearing rows of enemies, air dashing to get some of the aerial foes, and regular ol' punching just because it's awesome to knock a few screws loose with your fist. The super abilities were great as well; and each one had their own uses depending on the situation. There was the super laser for taking on one foe, and the machine gun for hitting everything.

If I remember, Sonic Battle. You put points into Emerl for customization for moves. Then, there's Dragonball Z Budokai, the series. Other than that there's also Sonic Chronicles, however, I find it a little broken on this one, once your main 'hog Levels up, everyone else does during party organization, broken I say. =/

Well, Super Robot Wars or any other tactical game lets you customize your units, say Advance Wars and Fire Emblem. Don't forget in Shin Megami Tensei's Pokemon Knockoff, DemiKids, you can customize yer demon, as well as other breeders.

RPGs pretty much let you use points for characters, anyway. Then there's sports and such, but I won't get into details there. Some fighters do let you customize your fighter, as stated. Oh, there's Sigma Star Saga, if anyone remembers that title.

I don't remember, but I think it had to do with the rank and [parasitic bomb] for the maps.. Or maybe not. Advance Wars uses the same engine as it's parent game, Fire Embelem... meh. :\

it's useless in the beginning, but for those who invest in a lot of time and effort into reincarnation, it helps A LOT. You can end up making a mage with several hundred points in their Int. stat at level 1, no equipment.

In fact, I guess Chrono Trigger could be in this list. Because of the Tabs/Capsules.

The worst part about that game was how increasing your attack and defense really didn't do anything, they increased your accuracy and dodge rate, but let's be honest, how many games do you know of where the dodge rate is a huge factor? I can only think of one, Fire Emblem. It's pointless to increase your defense if it doesn't reduce the damage you take since the computer's a cheating bastard when it comes to accuracy.
