I found out what was the problem with the songs in general.
1. R10 Wily 2 and R10 Wily 3 were set to Shuffle mix... (bad idea, unless you are actually making a remix).
2. Some problems with sound recording. Some notes gets mixed with the other sound channels. (Stereo? Mono?) ; ^ ;
3. The MakerMatic 21 has limits. There aren't enough instruments to make the songs as accurate as the original. (this is Wario Ware after all)
4. Notes can't go high or low enough to make it exactly the same as the original songs either. (Again, Wario Ware) o.o;

It sounds much better on the DS than in front of the TV.
