The evolution only happens DURING the battle, if you CHOOSE to evolve it.
After the battle, it reverts back.

Well, teleportation and matter manipulation are done on a quantum level. How Mewtwo made his castle out of the lab's rubble was done by manipulating the atomic structure of the materials available. So, it wouldn't be beyond the realm of possibility that his aura gives off a level of radiation.Hmm... That makes sense.
