(I am guessing due to the Pyro's unconscious warping of spacetime, Dr. Wily II might have arrived a fraction of a second before him so I do not blame Sapph for not noticing.
As for DWII, I believe cartoon physics may apply due to the nature of Pyro's existence.)

Can this apply to the comic in any way? It and the video games are completely separate continuities as your explanation could work for the games but not so much the comic as the Master Emerald came into existence in Sonic the Hedgehog #56 after Mammoth Mogul, having absorbed the power of Enerjak (who absorbed the power of eleven emeralds), absorbed the Floating/Angel Island's remaining emerald and its backup. Conversely, the Super Emeralds were originally Chao transformed into emerald as explain in the Adventure arc somewhere in the #80s and disappeared into another zone.
Man, the comic makes less and less sense the more I give it thought.

Pyro looked around to find himself in a new environment but hardly seemed troubled by it... or the splash Dr. Wily II made when he hit the water. He brushed himself off and looked up to find Quickie on the deck. Memphis and Firebrawl hastily groomed themselves and Loki followed Pyro as the trainer pounced on her and hugged her.
"Quickie!" Then he caught a glimpse of Lt. PB and blinked, "Do I know you? You look familiar..."
Meanwhile, Memphis caught a glimpse of the Milotic; his heart started beating faster and his eyes sparkled as they marveled at the Tender Pokemon's beauty.

"See ya around, Dr. Smiley!" he shouted and jumped in. Firebrawl was the one to enter last and slammed the door shut. Had Wily opened it again, he would find the boy and his Pokemon gone... though this strange portal swirled around behind the mop and broom.
Meanwhile, back in Saffron City. The door to pump room near the pool banged loudly once, twice, and three times before it swung open and Pyro tumbled out with his entourage.
(DWII is free to jump through the portal if he wants before it vanishes.

Depends on the Legendary. Palkia and Dialga are ridiculously easy to catch.

When the smoke settled, the Blaziken's fist was still crackling with electricity, and landed on Heatran's head. Heatran let out another roar, before attempting to use Crunch. However, the roar was of desparation, as with mouth still agape, collapsed onto the floor, fainted.
"I... Can't believe I lost... That speed... Speed Boost? No wonder that Thunderpunch had so much power... I guess I really under-estimated that Trainer..." Dr. Wily II placed his right palm to his face, and began to laugh aloud.
"Amazing battle young Trainer! You have proven your power against me, and I proudly present to you the... *digs into his lab pocket*... VOLCANO BADGE!!"
Pyro eagerly accepted the badge and struck a triumphant pose with it while Firebrawl posed behind him. Jawbreaker pressed a button on the stereo with his claw and the music switch to some fanfare to commemorate his victory.
"That was fun!" the trainer/gym leader of Lavaridge shouted jubilantly and them offered Wily II a warm marshmallow-y treat, "Want s'more?"
