Awakened Zero scenario did not happen, thus Zero is still with us, since the hunter vs Hunter has the outcome of both of them living. Plus he still wasnt a final boss. also, seriously? That would have been even worse that the actual Zero death.
So, by your logic, if they just do multiple storylines, like in X5, they could indeed pull it off.
