here's the facts
Sometime after the events of MM7, Wily begins work on Zero (you can see this alluded to in a couple of games that take place afterwards, Power Fighters being the foremost one).
Light begins work on X, which is to be his ultimate creation (note that X is separate from Rock here)
Light seals X in a capsule (explained in the opening to MMX)
Wily also seals Zero in a capsule
also don't trust the MMKB, that place is full of inaccuracies. no wonder you're so confused

Kovu tackled her unexpectedly and looked her right in the eyes. "Okay okay, no need for that..." she said. He grunted and leapt off to go clean himself in the corner of the room. Darunia glared at her for a second before joining Kovu in the corner, and Bobert just hopped around without a care in the world. Taylor sighed. "What am I ever going to do with you guys..." she mused aloud.

The sound of the glass shattering made Taylor flinch in surprise, and she clenched the glass she was holding on to tensely in response; she didn't realize until she could feel a small trickle of blood running down her arm. "Ah dammit," she said sadly, pulling some sanitized wipes out of her bag and cleaning the small cut.
